We have recently noticed that active identities are being removed during the SuccessFactors aggregation.
There is apparently no reason or logic to explain why these identities are being removed.
Any ideas?

it could for a configuration on SP side or SF side too.
For SP, could be depend from correlation rule/correlationConfig.If you have this flag active in aggrergation task:
and something change on rule or on the attributes are check in the correlation, SP doesnt create or delete all the account cannot correlate.
Also, it could be for some configuration on SF side, for example the licence or configuration change; company id or the permissions on user id.
PS the accounts, are deleted or disabled? and have you activated the flag for inactive account aggrergation?
Check if you have put any filter in application configuration to not pull the account which is deleted .
Also check if in aggregation task below option is unchecked

Only create links if they can be correlated to an existing identity.

Could you please check if there are any customization rules in place that might be excluding accounts during the aggregation process?
You need to check which of the Employee Status Attributes are being handled as terminated in the xml.
And in the SuccessFactors connector settings, you would find are you aggregating terminated employees.
